Greetings,
A new daily build of CHIRP is available. This includes changes made directly to the tree yesterday, and may include additional features, bug fixes, and/or bugs. If you are interested in trying it, grab it from the following location:
http://trac.chirp.danplanet.com/chirp_daily/daily-09012011/
A list of the changes included in this build (since the last daily) follows:

changeset: 1188:9fbf9b9db057 user: Dan Smith dsmith@danplanet.com date: Wed Aug 31 15:58:53 2011 -0700 files: chirpui/mainapp.py description: Flush the serial port after opening and before an upload/download operation
changeset: 1187:bb326ab90d20 user: Dan Smith dsmith@danplanet.com date: Wed Aug 31 15:38:42 2011 -0700 files: chirp/alinco.py description: [alinco] Retry identification routine a couple of times
All,
Linux Fedora RPMs for the latest chirp-daily build are now available in the KK7DS Ham-Apps yum repository.
To add the repository as a software source, please follow these instructions: http://www.d-rats.com/component/content/article/30-d-rats-yum-repository/
I know it says d-rats, the chirp files are in the same repository
After setting up the repository, open the "Add/Remove Software" tool and go to "software sources" under the system menu. Make sure the "KK7DS Ham Apps Beta Software" line is checked (enabled).
For some reason, the Fedora package manager likes the beta versions better that the daily builds, so you may not see the daily release in the list the first time you update. If you don't see it, open a terminal window and enter: yum update chirp-daily_09012011
Or, If you are running Fedora fc13 or earlier, enter: yum update chirp-daily_09012011-1.fc13
That should install the latest daily build.
Happy Testing!

Eric (or anyone else) can you test this build with your 2800 to see if it has improved? I was able to reproduce the behavior you saw using Windows in a VM, and this change fixes the issues for me.
Thanks!
Seems to be working great. I didn't have time to do a ton of trials but it did succeed 9 of 10 attempts. Two uploads are shown below.

Whew, that's good to hear.
I occasionally see it fail even before I start the upload, which may be due to garbage being left in the outbound buffer or something. When I'm really careful about doing the clone process slowly, it seems to always work.
Thanks for your patience!
