But I did identify that the skip/don't skip state doesn't seem to be read or written (and this was also in the older versions), so I'll see if I can track that down. Does anybody know of anywhere that has the documentation for the Kenwood protocol?

I don't, and they're slightly different per-radio. However, it should be easy to download the radio, save the debug log, change a skip flag, then download the radio again and compare the strings from the two logs for the memory you changed.
